The command only organize a feature in a working set if one of the plugins defined in the feature.xml is available in the package explorer.
otherwise could you clear your eclipse log view and run the command again and give me the stack trace if there is anything in the log view?

We have setup the build process, building features that makes this tool even more interesting, as it can tell you the dependencies between the features.</description>
